Entire session wiped out after P3D Save scenario?

Just when I think all is good after spending 8 hours yesterday with GIT and no issues, today sadly my session was reset somehow and all current Bespokes were reset to yesterdays? Even my saved sessions files got reset?
At the time I had set the MCPPro to FS Defaults and then I was using some of my customer Bespokes to set Course/Heading etc. I think went back into VC and click on one of my P8 buttons that initiates a push back (just wanted to re-position my aircraft MV 310R). I then "saved" the P3D scenario and this triggered a complete reset of all my work ... ask if a new aircraft was loaded when in fact it was not?
Went back to detective and noticed that split view now has a gap between top and bottom listbox showing the background clearly rather than overlayed. Select "scrolling view" and get the same smaller list box with background showing thru?
So it seems like a P3D "Save Scenario" triggers a GIT reset.

Perhaps it might be a good idea to provide an option to Prompt user before doing any auto saves or loads from what it thinks is a aircraft change. You are probably correct, P3D might trigger an aircraft change event even when one is just saving a scenario and NOT actually changing the aircraft or loading another scenario.
EDIT: one could then set the prompt option while working on editing/creating bindings, but once done uncheck the prompt option so that normal flight sessions will work without user prompts.

Add another event that can wipe out all my work ... I accessed the fuel and payload menu from P3D V4.2 ... didn't make any changes and hit Cancel from that window and returned where all my assignments were gone from GIT modules.
Fortunately I export regularly but sadly still lost a lot of work.
